For this issue, I would be inclined to believe that the printer is not at fault but the design its self is bound to have issues, @3dlabs, I would ask that if you are having something similar you post some pictures for us to reference.

I do not believe there should be any sort of calibration that goes on after this. You should be able to just print as normal, you will notice the nozzle temp not fluctuate as much.

The way to prevent a missed first line of filament is the Brim/Skirt option of the print. Just like Rogman said, a fill volume skirt will only take up a few inches of material so the waste is well below the 1/10th of a percent of the spool.

I will need to consult with Vicky but I believe we ran into this issue once before and found it to be a bug at the time. From what I have seen it was not affecting the Dense Layer but just the normal support. I will check with her and we will update you when we can.
