Most likely the ribbon cable connecting extruder board and motion board has some problem, lose connection or malfucntion.
Nor the thermocouples have some problem.

Please confirm that it is run-out sensor that is defective and not the thermal protector. This is because the instruction for the thermal protector which you linked seems to be wrong. We are considering to remove this two buttons from remote control but add "confirm remove" there, so that workflow can be more smooth.

Have you ever tried with wired mouse to control the unresponsed areas? Or remote control from ideaMaker to confirm whether the functions of those unresponsed areas can still work or not.
